There are two distinct activities here, file management versus executing remote programs. But until recently I've been trying to accomplish them both through a terminal shell. Also, 95% of what I do on remote linux machines is file management. So yeah I've been using the wrong tool.
Wait, I presume winscp is a replacement for the Unix scp tool, in the same way that putty is a replacement for the Unix ssh tool?
